Since Biped can only follow one IK object you need to use a work around. Create a Point object (in the helpers tab) and set that as the IK object. Add a Link Constraint to the Point. Animate the Point object to follow one object then the other, and just use planted keys on the biped to follow the point when necessary.
Err... objects with 100% self illumination cast shadows on other objects, they just don't receive any shadows. The stick on the left is 100% self illuminated. Tyler: I did notice a small issue with the script...If you have a material assigned to an object and duplicate/instance that object it will still assign the gray-shaded to that object. Gets a bit annoying to have to re-apply the mat to any object that is copied.

One other benefit you'll see from merging objects in the low poly mesh is reducing aliased geometric edges. Anywhere that you have objects intersecting like this you'll see this kind of aliasing. But if you merge the objects, the seam between them will be anti-aliased in the bake and look cleaner.
