Whatever geometry you use for the bake should also be used for the final mesh that you are using the bake on. If you remove the supporting geometry (loops in this case) it will alter the vertex normals and cause shading errors that you want to avoid. Wow! Good edge loops, good form, my only crit is perhaps you could reduce the poly counts a little by taking some eye/mouth loops. But yeah, you did very well!
Your poly distribution is mental, it looks like you're using edge loops just for the sake of it. At least half of the edge loops on the curved wall panels aren't defining any form at all. Same with the flooring.

ok the faces on the boosters and every other loop on the wings i can see but i don't think i can get rid of all the loops on the hull if it's going to be skinned. it has to be able to deform nicely.
