With Mudbox 2011 you can flatten your model to UV's. So you CAN in-fact paint on the uvs now as well. Peronally, I use Mudbox for projection, occationally bodypaint if I just want to paint over seams (I'm a little more comfotable with bodypaint painting then mudbox).
