So, while having multi materials in one mesh, the only mesh that receives vertex color while trying to paint is the first one. Is there a way I can paint in UDK on any material of the same mesh?

The problem stems from the extra triangle edges that are assumingly not present in the Max version (all quads). Match the edge flow and count exactly to the one in Max and your vertex normals should average properly. You can see the changes in real time in Maya by deleting the triangle edges with vertex normals display on.
I have looked into this myself, but you can't do this in Maya with the default realtime shaders. You can use Mental ray to do these blends using the color per vertex node. The other option would be to find or write a cgfx shader thats does vertex blends.

thanks @HarlequinWerewolf, the feathers are placeholder for getting proportions right, they'll be replaced with cards. I'm not sure about rigging, but I'm thinking heat/proximity weighting first with manually selected clusters of feathers, then manual adjustments of vertex weights and a lot of trial and error.
