OK, I have seem to have got it working by setting my preset too None(Because its auto loading some other preset for some reason), then i set it too the preset i want to use, NOTE: Do this BEFORE inputting any mesh or maps, then input mesh and maps and hit make art. That seemed to work for me.

Btw have you given Photoshop's native texture painting a go? you can actually lode in an obj and paint in projection/texture mode, I think this works really nicely for projects where you have to hand paint the details.
