Because the object was scaled non-uniformly. in the future when you scale an object it is wise to do it in "Sub-Object mode" like element instead of "Object mode". No, that is for booleans. I mean the 'Plugs' feature of Meshmachine that deforms an object to the surface of the other object and insert the geometry. I know there are some scripts like mesh insert.
