The vertex paint cursor should work all over the mesh -- it is affecting the mesh vertex color, not the materials. The materials can read the vertex color but they should not have any bearing on what part of the mesh receives vertex color. Can you post a video or screenies?
so basically, just to conclude this, it seems its just not possible to use vertex lit materials and vertex lights and lightmaps all at once in unity. Unless you have the know how to make some bespoke vertex lit lightmap shader that accepts vertex lighting?

I can see my vertex colors multiplying on my diffuse texture and it looks fine, but when i turn on high quality rendering to see it with my normalmap, it gets all messy.
