When I export a model, which consist of several objects (so not all objects are merged into one) to FBX, and then later rightclick the model in UDK and choose to reimport it, it only import one of the objects in the file, instead of all of them. GPU-based applications are only capable of processing triangles, which is why you can't export things non-triangulated from Marmoset. You'll notice everything you import gets triangulated too! However, it is usually very easy in applications to merge triangles non-destructively after import, this is what I recommend doing…
