One thing to consider is the skewing that occurs when baking with a cage based on averaged vertex normals. Looks like here the skewing is more apparent because of the lamella nature of the highpoly pages. There is this layered material for Toolbag: http://polycount.com/discussion/181390/released-material-blending-shaders-for-marmoset-toolbag-3 Its a common approach to blend a few tiling textures on large assets, so to avoid the issue you are facing right now.
Yeah Marmoset Toolbag is a bit odd to get used to, but once you get the hang of it it's great for presenting your work. I believe you can import custom backgrounds - you could in Toolbag 1 anyway. Glad I could help!
Here's a quick example I tossed together in substance painter. I was going to whip up an example in Toolbag 3, but they both looked pretty nice. You should give Marmoset Toolbag 3 a try, it's become my defacto baker now.
Thank you for the information. 2:30 for a 500mb mesh is somewhat slow but not completely unexpected. Of course, with a 2GB file the load time will be longer still. I would say that Toolbag is a lot easier to learn than V-ray, but it still requires skill and knowledge to produce good results. But i think you will have a much easier time to get help using DDO and Toolbag, which is good!
