I use Outliner and nested folders. Clicking on a folder in Outliner selects all of the things in that folder. Nesting the folders allows you to create hierarchies and groups without having to hassle with groups or parenting things together.
Actually, in GCFScape if you left click on the root folder in the left window, then in the right window shift+select all the folders and right click extract, as long as you're pointing to the right directory with all the same folders you can extract them all in one batch, no folder by folder required.
