It's not flipped. It turned out when exporting either from zB or Blender, the plugin messes up the scale and position of the object on top of the rest issue. I filed a bug report to the addon creator and I'll if this will get resolved.
Does importing one of disappearing meshes into Zbrush work? If not, it might be an issue with the mesh. With the scale/location issue, you could try sending a simple test scene back and forth (some cube) to ensure it's an reproduceable issue.

Are your meshes flipped in zB? Turn on double sided to check.
Close the meshes that you send to zB to check if that makes a difference.

Maybe deleting the history of the model?
