Joints missing in collada .dae export? Maya

We work with an inhouse game engine and has since day one experienced issues with the models crashing the game or simply not showing up on screen. At first we ran in to the usual roadblocks; mesh with history, scaling-issues etc. As we learned from our mistakes a few issues still remain unsolved and we can''t seem to get our head around it.

Sometimes the debug tells us that a joint is missing in the hierarchy(or is outside the hierarchy), and from the looks of it it's very random. It can crash when we do sipmle three jointed test-objects in a clean and fresh maya scene with all histiory deleted, but at the same time have no problem loading some other model that is exported from a gritty scene with loads of history.

The joints seem to be the ones messing it up. Translation and rotation of unskinned objects has never been a problem. Anyone who figured it out, or are these inconsistencies just a part of the process?
