Hi! I encountered with the issue when Marmoset bakes padding on one plane, but not on another. Changing padding options doesn't help. I have already repacked UV, recreated the plane where padding must be baked. Cage is far enough. Nothing changed. Here are some screenshots
What does the high poly geometry look like for these areas? It looks like the area without padding is hitting something like a background plane, so there are valid ray hits and it doesn't need to fill in the area with padding

The yellow arrow is the highpoly geometry where there's no padding. Two highpoly arrows are pretty similar so it seemed that there must be no trouble.
