Is your model triangulated? It can be useful to do this to ensure that you have the right normal information to bake from.
Are the images with the seams from marmoset? If your goal is to view a model in marmoset it doesn't matter if there are seams in the substance painter viewport.
I suspect the problem is you're using a shader in substance designer that doesn't have the right settings to match marmoset.
