Hi all!
I'm having this problem with my lightmaps in Unity 5. I keep getting this speckled result with some passim black spots and highlights. The realtime shadows looks much better. Why can't it get a similar result with the static objects? Or better?
I remember I used to have resembling problems with Unity 4 as well. But it's all different now...

I'm trying to raise the Baked Resolution value (from 100 to 200 or 500). I used 4096px atlas. But it didn't get better, so I tried 1024px and now I'm back at 2048px... Guess I'm left with the scale issue. You mean the whole scene is like too small?
By custom lightmap uvs, I suppose you mean the import check box 'Generate Lightmap UVs'?

Also your indirect intensity, typically that value would be left at 1.
How are your lightmap UVs being created?

Though I might have gotten it wrong...
I only create the UVs from clicking the check box in the import settings. Is there any other way?
