I wasted quite a bit of time today wondering what's going on.
So when I use the reimporter button after moving things around a bit in my model and making an updated color id map, the color id's don't seem to actually take effect unless I hit the link button.
When I load the new color id map, I even see photoshop show me the new map, yet it takes no effect and rerenders my texture using the old id map. My normal map is all good though so I get corrupt looking stuff at first.

So let me just see if I get this straight, after you reimport a new color ID, it loads correctly (Hitting "C" in DDO displays it correctly), but the textures on your mesh don´t update?
If this is the problem, you could try going to your project map and delete the targa files from the "Preview" map, dont delete the JPEG thumbnails however because then all your mask previews will be black, which is not very nice! Let me know if this does the trick!
Then I see my texture is all strange and I hit C and see in 3DO that my old color id map is still used. The normals, for example, are loaded in correctly though, so my resulting work is a jumble of random parts until I fix the color id map.
To fix it, I select any other file (it will open it briefly then close it.) and then choose my updated ID map. To work around this, sometimes I save 2 versions of the ID map and flip flop between them whenever I update it.
