Any idea what kind of filters I can use in World Machine to create flat valley areas without killing mountains?

one of the tools lets you draw shapes out, that you can use as the bias for mountians or valleys, just do that.
or sculpt your land to the genral shapes you want in mudbox or zb than import it as a height map to WM and apply effects

You can create a second variation of your layout within the project, use coastal erosion to flatten the valleys then blend between the two with a chooser node (use one of the heightmap outputs as blending mask). Works kinda like lerp node in UE4.
