What type of level are you working in? additive or subtractive? Subtract will only work if you are working in a subtractive level or are trying to subtract from an additive brush.
So I know that you can set a mesh as subtractive by pressing alt and then using your brush to bring it out.. but this is a bit lacking in precision. what i would like to be able to do is to use the insert mesh function in the geometry panel and somehow set the mesh to subtractive and then precisely place the mesh. anyone…

If you have two subtools overlapping one another is there a way to make one apply a mask at the areas where they intersect? Sort of like a boolean operation but instead of subtracting/adding geometry it subtracts/adds masks. A way to transfer masks between two objects with similar shapes would be useful too.
You need to make a lightmap importance volume. Basically create your subtractive map, then make your red builder brush bigger than your map and create a lightmap importance volume, found under volumes. reason is because in a subtractive map you are carving out of space.
