You won't be able to bake if you are linking. The baking tools have never supported a parent/child relationship. You will want to use constraints, then bake. -

Hmmm, the envelope of a mesh is just a shape node parented to the mesh itself. You can probably unparent the envelope before triangulating. -

Do a 2-bone chain for the whole arm. The forearm-twist can be done with 2 or 3 deformers that are parented to the forearm-bone. -

it's the equivalent of temporarily parenting everything in a module to one of the attachment points and then aligning it to the other attachment point... that's probably a way better explanation. -

Yeah, Bartalon approach is what i would do too. Create a parent controller to your rig and use it as an offset controller. -
