There isn't much freedom with glow at the moment, but we are looking into setting up a system that'll give you a bit more control over your glow settings on a layer by layer basis for a future version.
Nevermind I figured it out. If you add a paint layer between the objects, it shades out the objects above and shows the painting behind it, but when you finalize it only shows up on the layers below.

You can set different blending modes per channel on the layers themselves or effects applied on layers but the mask and any effect you apply to it is common to all channels, it has always been the case.
