Lightmapping wasnt really designed to work with the free version of Unity. To fully take advantage of the builtin lightmapping while keeping all shader features you kinda need Unity Pro. What I find annoying is that to ungroup a layer you have to hold ALT, to enable / disable layer only in selected map you have to hold CTRL, for something else it was SHIFT. Its quite disorganized.
