I'm not sure what the problem is here. It looks like in the first image there is a single texture set, and the second image has the same texture set but some of the meshes/UV islands have been removed? Can you explain the process and what you're trying to accomplish?
The second image has everything but the meshes with the most issues removed. However, this may have to do with a bake catcher mesh I was using to get the baker to recognize some pieces I placed just to provide AO, and its interaction with texture sets, rather than the textures sets themselves.
