It's a well known bug. I always tell people the bevel tool in Maya is great ... when it works. Try using non-fractional bevel to get around it. And make sure your mesh is cleaned. If that doesn't work, try reporting the issue to Autodesk with help->speak back->report a problem...
Yes, I wanted to model in meters but did it in centimetres so I had to scale up by 100. I don't get why fractional beveling doesn't work with small bevels because it should just work with percentages but maybe Autodesk isn't getting this either
