what does you mean with "arent showing after retopo".? if you go for animation you need to show only stuff with super clean topo... at least the deforming parts...
If you mean redundant geo that is hidden under clothes, then yes. If parts of the naked character will never be seen underneath clothing /armour/etc, then it makes no sense to keep the geo. It is wasteful, unnecessary, and could become a skinning nightmare as well as a headache to deal with penetrating geo.
