Hmm, I made that action back in like 2014 so it could be that there have been changes in photoshop that throw some conflict. Still, it's pretty basic. Select a layer, ctrl+click it to make a selection of all the pixels in it, delete it, and then make a fill layer with the same name and color. And just repeat that for all…

Jed, that's great ! I am getting very good results out of it with a threshold of 20ish/25ish (lower values start to pick up some artefacts probably caused by Zbrush polypainting from polygroup). I also love how it can sort out the resulting layers by surface area - it makes it very easy to identify layers after the fact.…
Well, this Krita flatting filter is pretty much the opposite of what I am looking for :) But I see what you mean in the sense of comic book flatting having similar challenges to that of ID-based texturing.
