Nuke your prefs to kingdom come! :) You might consider doing this, just make sure you backup any scripts, shelves, etc. you want to keep. You could just rename the existing prefs folder and start Maya. Then copy from the old one.
It sounds like a semi-common thing I've seen with meshes not being updated for level playtesting, which is unrelated to the mesh normals. Try rebuilding geometry/lighting in the map and saving it, renaming the mesh and saving the package, removing and adding the mesh back to the map, or all three of these things.
Here is a really handy quicksave plugin. It saves incrementally at the push of one button, you no longer need to five through the file browser and manually rename your ztools. I second this. My roadkill exe isn't named "roadkill.exe" so maybe that's the problem, I didn't rename it, and I wouldn't figure that name would be hardcoded like that, I can't get it to work either though. Still been just exporting and reimporting. Which is messy of course.

I have no idea what crytiff is doing, I really just hand over to the plugin and then expect a "qsm-compose-temp.tif" to be written, which I then rename to the desired output. I would not know why it also creates a .dds with the same name. I could auto-delete it if that's desired.
The same name thing is the problem. I run into this a lot sending models back and forth in maya and mudbox. IME once you try it, it seems like maya gives up on the whole object until you reopen the scene. Rename the object in your scene each time and it should be good.
