I would say, the first time you use it, have a pop-up for location to save all images/.html file/ect, and also ask about sizes and whatnot. Then after that remember the directory, but make sure it saves into separate directories. A text input each image could be useful, but I'd say leave that option up to the person taking… -

Alpha test is controlled by the shader, not by the texture. A shader can be designed to have a toggle for alpha test, and a toggle for alpha blend, so you could choose either or both depending on what you wanted.
