So now I figured out that the only way that I can get each bone to animate, is if they each have their own modifier. Does anyone know how to merge vertex groups so that I only have to use one modifier? I tried merging the bones in edit mode and they are all joined from object mode. But, that did not seem to do anything.
I think you should use an alpha image for the eyes. As for the animation, try making him jump into the air as his legs are extended, that way you can make him clear more space with his little legs. Also might want to add some polys to his arms so you can bend them. Looks pretty good for such a small character.

In the end as suggested I used search and replace to clean the junk named nodes then a postfix prefix mel to change the node names to what I want e.g. plastic_mib_amb_occlusion link to the mel in case anyone needs it.…
