It should be noted that the 'X' key toggles the transform gizmo off and on for 3dsmax before version 2014. Those who remember it's annoying existence will know why it was changed to open search. :)

Did you reset the transforms? What are you baking with? Are you using a cage? What does the bake look like applied inside of the target renderer? Is that a ritz cracker in the bowl?
An alternative to clicking the manipulator is to use the modelling toolkit. I like it because I can copy the value from the box and paste it in the transform box up the top to align components.
Decided to change the composition a bit. :3 Wanted to exaggerate the idea of transformation more with having the storm and thunder in the image as well. Will use the red color palette to develop this one further.
I know that in Maya if you still have transforms on the model like scale and rotate, that can screw up uv unfolding, does Max suffer from the same limitation?
I've fixed the seams! I had used a transform 2d to stretch some of the wood grain and that was what was causing the seam so I opted to using a levels node instead.
I find that a combination of 1- Freezing All Transforms 2- Using Subtool Master's ability to import and append multiple files has worked perfectly for me so far.
Just a tip which I didn't know for ages, but is extremely useful... ctrl + shift + c creates a custom transformation orientation based on what you've selected in edit mode
