Quick test render in Marmoset, just to see if everything was clean. Yet to add a few buttons, knick knacks to the base, before I add all the cute stuff.
Read the tutorial I linked to above. Right now you're making what should be a relatively simply action complicated and confusing for yourself by stabbing in the dark (button mashing).
The axis should be relative to the selected subtool. If you activate the Floor button on the right side of the viewport, it should display the axis inside the viewport represented as three colored lines
After setting it up once, that's what it is now for me, a one click button to export all maps with the option to export only the map I'm currently working on as well.
sounds like you never pressed the 'edit pelt map' button after picking the axis, you have to go into that, then close it, before going into the regular edit mode.

@flysoup: just ctrl+click the load tool button and assign a shortcut to it, same with save and you have ctrl+s for saving your tools instead of saving the document
