+1 on JMYoung's suggestion. Delete history is essential when working with Maya. Especially before saving your scene upon closing Maya/New Scene/Opening another scene. Delete history is under Edit > Delete by type / Delete all by type > History

Try disabling the option to load history when opening projects. Only save history when it is something you need. Try selecting a subtool and click the make poly mesh 3d button to make a clean clone with no history. Try exporting that as both a tool and obj.
it is very possible that you turned off construction history at some point. if construction history is off then combine will not create any utility nodes. and the same is the case for many operations. but maya uses the history and utility nodes in a smart way. it uses them to eliminate many recalculations and duplications…
