I seem to have been clicking random things as usual, and by accident I have got two element's unwrapped on UV Channel "2" and then rest of the object unwrapped on channel "1". How can I merge them together?

Yes, and I'd also recommend you to decimate your subtools before merging so it won't exceed zbrush 32bit limitation. And performance while retopologizing will also be better.
If the details are low, merge them into one tool and use dynamesh, then smooth where they connect. Otherwise, You'll probably have to manually retopologize them (either in zbrush, or externally)
