Oh sweet, the normalize feature is pretty cool, I didn't realize that there was a right click option on some buttons. I did a short test on this, and you seem to be correct; if I save a flattened image as a PNG, I can Save As multiple times, and the Current Document is my most recently saved image. If the layer has opacity or is on a layer that is not the background layer, the Current Document is whatever it was before the save. Does… -

The closest you could get for a non-pbr workflow without having to go and modify the textures in Photoshop afterwards would probably be to use the Glossiness as a specular, metallic as a reflection mask and base color as diffuse. This is specific to substance painter. This might be why @Neox thinks you need to split UVs for normals to work. In the substance painter baking dialog box there's a checkbox "Average Normals" - if you have this checked it will ignore the smoothing information on your lowpoly bake mesh.
