I use 3DCoat to projection paint & live paint on my models - projection paint is a bit buggy so I typically just stick with 3DCoat's regular 3d painting, referred to as 'per-pixel painting'. I haven't used Maya since 2007 - the 3d painting was pretty terrible back then, I don't know if it's improved at all.
Body Paint 3D does this. You have to mess with the brush setings quite a bit to get decent paint, but you can paint to separate channels simultaneously. Deep Paint 3D also does it, but I hated their paint tools back when I messed with it.
