I don't recall ever noticing that overlapping UV islands would get welded together on their own like that. Sounds quite odd! I would suggest you to not split the different parts of the car body in such a early stage. Model the car body as a rough continuous mesh and then subdivide it once to get a smooth base. Deleting hidden generally works well. As long as you freeze the mesh, then hide the parts you want to delete then hit delete hidden, then hit the freeze mesh button to unfreeze.
