Just to be sure, this happens from all angles?
Have you tried disabling Fade? That helped for me some times, as well as toggling perspective in both the settings and canvas. Also what jramauri said, try to drop the canvas and go into Projection Master before you activate ZAppLink. Although in my experience it's almost impossible to do projection texturing in zBrush without ending up with this kind of noise.
Without Fade. Using Projection Master doesn't change a thing ;/ Damn I'm looking for something fast and light to improve my texture workflow... Tried Pixexix wich is pretty good but zbrush is way better with Viewport snapping etc. Shame its unusable <.<. XXI century and we have all those tools... but every one of them is broken in a different ways grrr. I don't want to add new software like Bodypaint to my workflow Doing every single thing in different app is pain in the ass. Maxs viewport canvas is way too primitive to be usable.
Give the mesh UVs, and a Texture (Tool: Texture: New from Polypaint if it doesn't have one). Manually drop it with Projection Master / G (Color only, fade optional but I keep it off). Then Zapplink should take you straight to photoshop. Do your painting, and make sure you end up with the same layer order (fill Zshading, layer 1 with mask, Zshading). When you save and return to zbrush, accept all edits and pick the tool back up. The result should look much better than just using zapplink on its own (I used this a lot last night even with only minor issues that were planned for).
EDIT: Workable with Basic Material since I can toggle lighting layer... will do. Thanks for help ;]
