Okay, say I have an object that is one, continuous mesh, but part, let's say the head, is on a different map than the rest of it. Without splitting the head off and baking it separately, how would I go about baking the two maps properly ?

At least it worked on simple objects for me...
You have to do this on your lowpoly to work.Then you just have to choose the id you want in the Render to Texture dialogue.
