I have tried using Maya´s transfer maps but cant get it to work the way I want it for this.
I have a Diffuse texture for my model, the UV for the diffuse is full over overlapping UVs and such so I want to transfer the texture to my second UVset which is all unique UVs, second UVset is meant for Normalmap and AO. I want to transfer the texture to get the scale exactly right for the brickwall and roof on the model.
I tried to copy the model and then transfer the texture back
to the original models second UVset with tranfermap, but its just not working.
Did this make any sense at all, and if it did, does anyone have any suggestions?

Last time I did it was that way :
source model - Uvs on default set
target model - Uvs on default set.
Hence you can try using the same set on both models for map transfer. Both on second set I mean. Hope it'll work.

I have my AO map rendered to my second UVset... is there a way to multiply it ontop of the diffuse which is in another UVset?

Preferably not using any downloaded shaders or anything like that.
Hook up AO map as input 1 and color texture as input 2 (or vice versa) in Multiply/Divide node, and hook up the output of Multiply/Divide to color of your shader. Then use the UV Linking editor to hook up the textures to the UV sets you want to use for each of the textures.
