yeah the eyes were something i had to address, it was late so i put it off for later. I adjusted the torso proportions and lenghtned her arms a bit.
Eyes could definitely use more work - something which I'd suggest is to move the verts of the upper eyelid forwards, so that they're further forward than the lower eyelid, it should look more natural than the shape there currently.
Also, the geometry around the nostrils is looking a little large and sharp, maybe move some verts around there to make it less obviously low-poly.
I really like the feeling of volume though, and the overall consistency is very good too.

Hide the hair and other stuff on her head and post a front, side and an angle shot like that. This will make paint overs easy and will help stop the manly woman look.

Possibly the reason people are getting a "manly" vibe is from the width of the neck and clavicle area - it's really beefy and nowhere near long enough. Didn't notice that till now.

the lips look very like avril lavigne. what makes her look a bit masculine is the square jaw. maybe try putting a slight dip in the bridge of the nose. also her shoulder muscles look a bit over developed. maybe lower them a bit to show a thinner neck
not sure what else you could do. she has a lot of equipment covering her femininity.
as cliche as it is, you could possibly open up her shirt more and have a bit of breast showing. not quite Eva from MGS3.. though you werent trying for that kind of look
Front and 3/4 views look fine to me, it's the side view that's giving it the manly vibe, probably. She has a very sharp and big chin in the side view, you could probably round and soften it out a little. Also the nose is looking kinda chunky in the side view, partly to do with the height of the nostrils.

Your problem lies in the nose, nose bridge, and chin, and sort of in the neck. Pat attention to the shift in location of the nostrails in relation the the nosetip.
I don't think the face looks manly, but she has a very unsexy shape to her lips right now and I think because you set her gogles so high on her forehead it makes her entire head look too long. You should shorten the length of her head a bit and give her full lips instead of the tight ones she currently has and it'd probably do wonders for her face, because the first thing I thought of was that her face doesn't look good.Everything else on the model looks great though!
Just noticed that I think her eyes are a smidgen too wide set as well.

Maybe I'm wrong but I'd prefere his legs a little bit more large , if not for Q4 he looks fragile as child.
Don't worry about that, a 6k model is waaaaay too much for Quake 4, anyway.
