The image below is for the same rig of a same character. The disjointed skeleton is just from an earlier version. For some reason its giving me the problem you see now when it wasn't doing that earlier. How do I fix this? They have the exact same hierarchy as well. I've tried linking and relinking spine 2 to spine 3 and vice versa but it must be something else because that isn't working. File:

Use Pivot Center, when you rotate bones.
Another thing you should keep in mind, there's a "bone tools" menu in the animation tab above.
It can mainly control the ability to "stretch" and "squash" for each of your bones at the later stage.
Another very important thing , if your resizing your bones:
Make sure their scale values are set to 100, when you have the scaling tool selected, you can see those values at the bottom where the "coordinates" are usually displayed. Having those values on anything other than 100 can have undesirable effects when rotating.
Doing so will reset the bone pivot to a world orientation
