Is there a way to export maps with Alpha? No, I'm not referring to the Opacity Map.
In the illustration below, the "black" parts should be alpha rather than color black.

is there a way around this?

you put the opacity channel into the alpha channel of your output map
how depends on which software but both designer and painter support it
