Material ID Map Mess

Hello all,

I'm trying to create a Colour ID map for Painter, but for the life of me I can't figure it out...
I've set the different material colours in Blender, and in the Test Render it appears as I want it, but when I try and bake them to an image they turn out like this:



(UVs are just a Smart Unwrap and the mesh has been triangulated, it's ugly!)
But I'm not sure why the colours seem to go randomly around the mesh, even though during the render they appear as I want them.

Does anyone have any ideas?
It would be very much appreciated!
