Yes, you just need to enable it near the place where you bake your meshes. Then it's simply painting the opacity the same way you paint any other channel in painter.

When you do that it will enable the opacity channel to paint here, you just have to select and paint. To see the results in realtime you can change the shader under the viewer settings tab.
