Looks like messed up, or overlapping UVs to me, but hard to say without more info.
If you have stacked UVs to reuse texture information across multiple instances of the same mesh, you'd probably want to push them out of the 0,1 UV space, so as not to confuse Substance Painter's baker.
If you can provide wireframes/ UV snapshot, or even the relevant files, I'm sure we can get to the bottom of your issues.
