Yeah, I'm not sure you question doesn't really make sense.
Substance Painter will paint all the objects that have UVs and a Materials assigned. From this point they will be associated to a texture set. If you are talking about hidden meshes in your 3D program and then export as OBJ/FBX, then these meshes will be visible in Substance Painter.
