Substance Player not Merging Textures

I am using this tutorial to merge textures using Substance PLAYER.
However, when I import my two textures to merge... It only imports/loads one in the display.
So i export the overall file and only one exports as well.

I import two and it only loads one of them. They have transparency and are not overlapping.
I have to merge manually due to Player not working..
Please help or recommend me a different method. Thanks.
