Zbrush into Substance Painter Problem (Newbie Question)

Hi there everybody,
I'm fairly new to the workflow of Zbrush and so any constructive criticism is welcomed. I've recently created a Low Poly Model (around 50k polys) of a Transformer, and I have also been set the task of producing a High Poly model in addition to this. The model is composed of 4 parts (I've seperated them into different ZPR files as I thought this was easier)

- Head (image 1)
- Body
- Legs
- Arms

And each of these parts are made from a ton of Subtools (Kept appending a new 2D plane until the model was finished and then extruding the planes!!).

Now, I have gathered that before creating the Hi-Res model I should really UV map the low model because Zbrush won't be able to handle mapping the Hi-Res model?

So Far I've been able to go: Zplugin -> UVMaster -> Unwrap All. This gives me a good UV map when i flatten (image 2), but only when I have already merged my Subtools into one, which doesn't help me since I need all my Subtools to be separate for when I am creating a Hi-Res model from it?

My problem is this: 

- I would like to UV my low res model ready to use with the detailed model, but as soon as I start detailing / subdividing, it says I have no UV's again(?)
also
- It seems I can only create a full UV map when all my Subtools are merged (image 2)... but I need to have them separate for subdividing into a Hi-Res model

Am I missing something? Can I save a UV somewhere for later use in another Model or something like that?
My aim is to get them both into substance painter to texture.
Again, any helpful comments would be really appreciated.
