Transparency map issues

Hi all, I`m trying to make a part of my model transparent to achieve the glass look by making a transparency map which has white color for transparent areas and black for non transparent areas, but when ever i use it on the Alpha slot, the whole model becomes transparent, do i have to use a different material or texture for that area to get the transparency working ?
