I would probably suggest modelling the hull of the ship to your liking, and subdividing it, to give it a nice density of geo. Then I'd go and boolean the portholes in, after.
N-gons do not matter in high-poly, well not as much as clean modeling. Both wires are pretty messy. so clean it up if you do not wanna do the technique suggested before (the one i would do anyway). Next to that your Retopo model is way to high ......no need to make all those circles.

It's best to avoid edges like that, except around an edge that's meant to be hard.
So keeping what you said in mind what would be the most efficient way to topologize these port holes?

Note the 5-edge poles that form a loop around each hole.
Next to that your Retopo model is way to high ......no need to make all those circles.
