Hi there, if I were to have 2 layers without masks the albedo in the top layer would always be filling my mesh, but if I had a layer with some height data painted into it and put a new layer on top of that without masks and height set to 0 the height painted into the bottom layer would still be visible, so any way to make it behave like other types? or do I always have to paint it away from bottom layers?
In your case if the layer above has neutral height values (like a fill layer) that you want to use to override the height below, use either "replace" or "normal" to blend it and that should do it.
Exactly as Froyok said but don't forget to switch from base colour to height from the channel dropdown(else you will be changing the blending mode of the base colour)
if you want to override the bake, you need to set the Normal mixing mode in the texture set settings to Replace so that content of the layer stack can replace the bake instead of just being added on top.
This functionality doesn't seem to work with groups at all. Even if you set the group and all layers inside to replace, the height still doesn't get replaced. Will this work with groups in the future?

ant1fact, I had the same problem with SubstancePainter 2018.1.1. Installing SP 2018.2.1 helped me to fix it ( i just removed generator, that creates height and then create it again and it's fixed). Also try to sort your layers in folders, and put objects that creates height into one folder, and object's that shouldn't contined height - into another.

there is also one thing that I missed (in my case) - some materials do not have Height or Normal channels enabled by default, so changing the blending mode for them doesn't work. After I enabling these channels it worked.

Installing SP 2018.2.1 helped me to fix it ( i just removed generator, that creates height and then create it again and it's fixed).
